FWIW, our sysadmins keep encouraging me to rely on operating system packages as much as possible. It makes it easier to keep services up-to-date, and security updates are taken care of.

Yep, and I agree that that's what we should use for the deployment. This is more for developers to be able to run tests locally (as discussed with meejah in irc). I looked at bridgedb, and that project also has a setup.py and requirements.txt file.
